I've had the counter balancer timing be off before.  I'm not sure how far off it was, but the vibration was horrible.  The vibration was so bad that it would hurt my hands to hold the handle bars in the upper RPMs. 

On the counter balancer timing, did you make sure everything lines up?  There are marks on the gears and one on the shaft.
