89 zilla fresh rebuild carb issues

I have a 89 zilla that just had the engine rebuilt bottom to top, the po did a top end rebuild and didn't put the wrist pin thrust washers in and we blew the skirt off the piston and wedged the crank with part of the skirt, the engine is together and running and is almost done with break in. The problem I'm having is all through the rpm range the bike is breaking up and not running out smooth then in 4th and 5th gear will clear up and run out somewhat well on top end, all the while running very rich on stock jets and carb

Engine is stock bored 0.40 over
New Fmf fatty with turbine core 1
Uni filter air box intact with cover
What I think are stock fiberglass reeds
Stock mikuni 22.5/350 jetting
Running klotz r50 with non eth. 90oct. At 32:1 I did try straight 110 as well at 32:1
Ran a heat range 8 plug and fouled it, tried a 7 and that one is holding up but very black

I think it might be time for a new carb but I'm a new to the zillas and tuning 2t, any input and opinions would be great I just wanna ride the damn thing after all money and time invested

First, get rid of the 7 plug.  It will cook your motor.

What is your elevation?

What is the needle position?  Does the bike idle?  have you set the slide height?  What is your fuel/air screw set too?

What you describe sounds like you're super rich at the needle.

For starters, remove the air box lid and see if that helps a bit.

Just thought I’d mention sblt500r’s making custom air boxes for the 250’s but I bet he could slowly get around to making an aluminum air box for the 500’s!!

Shortly after posting this,we ended up getting a nos carb, set it to factory settings,and right from the first start it was noticeably better, did minor tuning and plug chops and this thing runs like a **** ape, starts easy, plug color looked great, im thinking there was something wrong in the idle circuit of the old carb and the slide was also very worn, brought it up northern Michigan for sone trail riding over the 4th and put over 8-9 hrs of time on it and all is well
