After a weekend of hard riding my coolant was really low. I pulled the head off and could find no sign of head gasket leak. So I pulled the jug off and looks like the base gasket was sealing good too. Drained the trans fluid and no sign of coolant there. So my question is, is it possible for a seal in the water pump area (maybe shaft?) that could let coolant leak into the crankcase and be burned, but not show up coming out of the weep hole?
No that is not realy possible.
When the water pump seals leak past the impeller shaft, coolant comes out the week hole. If things are really bad it can get into the oil.
Going directly into the crank case is not gona happen. But
It can be leaking out the weep hole, then stop suddenly. Maybe that is what happend
Coolant may be leaking past the pressure cap on the radiator. Put a catch can on the radiator overflow line to monitor if coolant is leaking past the radiator cap.
What type of engine are you working on?

Good idea, I will throw a bottle on and see what happens. I checked the end of my overflow hose and there was some coolant present.
