That would work just fine but you will have to make a gasket that will have a compressed thickness equaling the amount machined from the cases. 

We have done this many times over the years for engines that use a center case gasket.   We just run extra gaskets and machine the cases until it equals the thickness of the extra gaskets.  We use our Bridgeport mill for this type of operation.
